On July 30, 2005, the Dallas Stars selected him 71st overall in the third round of the 2005 NHL Entry Draft. He signed an initial three-year contract with the Dallas Stars on March 25, 2007.

Additionally, on April 14, Clune made his AHL debut with the Iowa Stars, Dallas’ affiliate. He was traded by Lauri Tukonen to the Los Angeles Kings in July 2008.
On October 6, 2008, during training camp, he suffered a chest injury which led to his transfer to the Manchester Monarchs.
Additionally, he was a member of the Monarchs team until the 2012-2013 campaign, at which time he signed a contract with the Nashville Predators. Clune signed a one-year contract with the Toronto Marlies of the AHL on July 5, 2015.
